Ahh the long awaited theory, here at last :3
Greetings...I am here to share with all of you a theory as to the reasons why Kakashi killed his comrade Rin.
Kakashi & Rin were surrounded by a multitude of Anbu and Jounnin level ninjas. Kakashi was just an average Jounnin against them back then. Why did he end up killing Rin? Especially when Obito already stated that he LET her die? Is this a plothole?
I don't think it's a plot hole, We can't possibly conclude that it is a plothole without even knowing the reason behind the incident.
Let me now give my first theory as to why he killed Rin:
First of all, does anyone even remembers Kisame's flashback?
He was on a secret mission and was ambushed by a Konoha team, and in order to protect his mission and prevent any possible leakage of information he killed all of his comrades. (Who else other than Obito understand Kisame's situation btw) that's why the Mist Anbu were paying attention to Rin when Obito Showed up
From here we get a clue why as to why Kakashi was forced to do that.
Kakashi always valued missions highly.
Obito said that Kakashi let Rin die, and not that he killed her because he knew that is not that Kakashi wanted wanted, but he had no choice but to take her life in order to prevent secret information from falling into the enemies' hands because If that happened, it would cost more lives than just one (Rin). Kakashi had to be rational in his decision in such a situation, so he chose the one with the least consequences and for the greater good, even if he must bear the weight of his action for the rest of his life (somewhat like Itachi's decision) That's why Obito didn't blame Kakashi, but he blames the world, the reality they're living in, thats why he want to create a dream world and he is interested in Infinite Tsukiyomi
Now, for the second possible reason on why Rin was killed was because she was a guinea pig
Rin could possible be a spy like Kabuto gathering information from Konoha to help her side win the war.
Kaskasi figured it out, remember when Zetsu said guinea pigs from the Mist?
Rin was one of them without her knowledge because she was in love with Kakashi, it must have been a Jutsu like the inoichi clan's mind control technique and it might also involv the sharginan to get the mangekyou because intense emotions awaken it, that's how Obito unlocked his when he saw the death of the love of his life at the hands of his own best friend. Obito blame Kakashi because Kakashi couldn't stop the mind control jutsu that was controlling Rin. Just to add something, The Hidden Mist Ninjas were there to bring her because they said he (Kakashi) got us and they still wanted her body but Obito wouldn't let them get it.
My third theory as to why Kakashi could have killed Rin is simply because Kakashi himself was under a Genjutsu
And now you may ask who could have done the Genjutsu?
The Answer: Madara
He was basically the only person who was capable of pulling such a strong Genjutsu at that time.
We know that Madara was still alive at that time, and that he most likely knew what was going on.
He most likely noticed an Uchiha among them and knew that he needed him to be his successor, the instrument of his will.
So in order to do that, he needed to first, loosen all attachments Obito had with Konoha.
And what better way to do that then to make him watch his own bestfriend kill the one he loved, Rin.
So Madara either used a wide-ranged Genjutsu that enabled Madara to control Kakashi from his cave, or a one-on-one Genjutsu encounter in which Kakashi forgot about meeting him and without knowing, killed Rin, much like the effects of Kotoamatsuki.
The Gedo Mazou has some of the powers of the Juubi which was sealed inside the Sage of the Six Paths. We all know that the Sage had both Senju and Uchiha DNA inside of him, so he must have had both powers. Juubi could have gained his abilities while it was sealed within him or that he got his powers from it. So that means the Juubi could use some of the Sage's techniques. And some of the Juubi's techniques are stored in the Gedo Mazou, so he could've enhanced the Genjutsu he used on Kakashi (Uchihawith Senju DNA) because Senjus have strong life force and chakra so it must have amplified his Genjutsu because Madara had it in order to survive that long.
So Madara could have made it seem as if Rin was a spy and was not to be captured, or the Leaf's secrets would've gone out.
Therefore by believing this through Madara's Genjutsu, Kakashi killed Rin.
In conclusion, Madara used a Genjutsu on Kakashi that made it seem as if Rin was a spy and led him to kill her, without knowing that he was in a Genjutsu.
