[Theory] Kishi's mistake or A Feature of Sage Mode?

As you know, Naruto had had two clones collecting nature energy while he was fighting Pain. Well the first shadow released by the scroll and he used it up. That's ok.

However:

So Naruto himself says that he actually LOST his second one and that's logical because he didn't have the scroll to release it. But the problem is that if had had the sage chakra, then why didn't his eyes show the eye-rings before (I mean when Pain had restricted him to the ground by the rods), which means this:

So we can have 2 answers to this question

1- There is a mistake

2- There is no mistake.

Now, if we take this first one, ok then Kishi has made a mistake due to any reason.

But if we take the second answer, then we can reach to a theory, and that's this:

Naruto (or one of the features of every Sage) can enter Sage Mode while not showing the signs of it (maybe as a strategy while battling [although it has been an incident and not a deliberation in Naruto case])

OR he can stock nature energy in himself and use it later
Any Idea guys?

there i thought he run out of sage time and well there is another question i was having that when Naruto was at ground at stationary why he didn't collected nature energy , he could easily got on sage mode by staying still .

huh, i dont think the manga states he can hide the sage modes features like that....but i wont doubt that he can.

on the other hand it could very well just be a mistake.

no he couldn't cause pain was controlling and restricting his moves by the chakra rods

simple as this....it wasnt till he went tailed mode, that the clone was disturbed. Presumably, it wasnt disturbed till he got to 8 tails, and then the clone was released, transferring all its natural energy to naruto. There is no plot hole, it is just you overthinking this.

Edit: however, Naruto said he lost the clone and used the remaining nature chakra

i thought he said he lost the clone when he went into tailed beast mode and the dark chakra took over his body?
