Theory on Naruto unable to Sense Sasuke.

i dont think sasuke's chakra has actually changed..when karin says sasuke's chakra feels more dark that means it has become more denser..but the chakra NATURE remains same..
So naruto wont have any problem while recognizing sasuke's chakra

It doesn't matter how exactly Sasuke's chakra feels for the simple reason that Naruto will probaly have sensed all the people who were in the village through his sage mode in which he probably entered while we had Hashirama's flashbacks. Therefore, Naruto not only will he know Sasuke's chakra but also Hiruzen's, Orochimaru's and Karin's since he had come in contact with these people in the past.

Actually Naruto isn't a sensor in base mode like others, he has to be in a special mode to be one, he didn't read her mind either, even people in real life sometimes know what people are thinking.

No Naruto used Sage Mode when the Juubi first came out, Madara sensed Hashirama way after the Juubi first came out and that was when the Hokages were first summoned.

It hasn't been confirmed nor denied that Naruto can sense Sasuke but your theory is plausible.

Yeah about the Kurama only sensing bad people and so on, I've explained what could have possibility happened to the sensing part above.

That's not true, when he sensed his chakra, the battle on battlefield had developed even further. An example of this that before the flashbacks Naruto was in tailed beast mode and after that, he was in nine tails mode. Besides, how can you tell that Naruto didn't sense tehm through his sage mode sometime during the flashbacks?
