So originally, Hagaromo is the one who shared his chakra with humans and taught them how to use it. But why is it that after using that chakra shared with them that they can continue to produce more? My theory is that chakra original derived from natural energy, which is the purest form of chakra. The shinju was born from the sea of blood, it took natural energy from the planet to grow and converted it into chakra which manifested in the fruit it bore. This chakra was fundimentally different than natural energy and doesn't have the side effects of natural energy when being absorbed by humans or other beings.
But what happens to the chakra after it's been expended via jutsus requiring humans to "kneed" more chakra or rest? My theory is that chakra transforms back into is original form of natural energy and goes into the earth. When humans eat or rest they take in natural energy but it is converted into chakra because of the mutations caused by the chakra from the chakra fruit to the human genome. So chakra is just a different form of natural energy created by the shinju, a more impure form of it and that's why it ended up being used for war and bloodshed despite Hagaromo's intentions for sharing it.
Additionally, the reason Momoshiki's planet was so barren and lifeless is because the shinju had taken in all the natural energy from that planet and converted it into chakra fruit, which Momoshiki harvested and turned into bite sized pills in order to bypass the degeneration of sanity that befell Kaguya after consuming the entire fruit at once. Once a planet is sucked dry of natural energy no more fruits can be created unless an infinite tsukyomi is preformed taking back the dispersed chakra of living beings.
