I think it had something to do with what Obito thought was rain. Maybe it was a mist ninja jutsu that caused rin to look like the enemy.

Maybe it was Zetsu, who absorbed Rins chakra and Transformed into Rin in Front of kakashis eyes. Then they went there and see kakaahi kiling Rin

About the chakara wasn't sasuke able to see chakara through his sharingan? i may be wrong on that part but if he could see chakara could he tell is rin was under genjutsu? and even if either were under genjutsu and they would figure this out when they attacked each other so release it by pouring your chakara into the person under the genjutsu. so i dont think genjutsu was the reason here

Because in my opinion it would still be painful to be pierced by chidori.

maybe kakashi was trying to hit a mist ninja with chidori and he dogded so it hit rin instead
