We know based on the last chapter that all the source of all charka used by Shinobi came from the fruit that the princess ate.
Then there are two conclusions.
The ability to use this chakra is purely through inheritance, implying that all Shinobi are descendants of the Uchiha or Senju.
The second conclusion is that the Sage gave his charka to other people and that their children inherited their charka.
This discussion is focused on the second conclusion since the first is a topic that has been discussed way too much on this board. I don't care for it and my theory is solely based on the premise of that the second conclusion is the true one(even though they may not be mutually exclusive). Just saying it now.
Well, many would ask "why would did the S06P arbitarily give charka to random clans that are unrelated to his own?"
Well, we know that the Juubi went on a rampage sometime after it's fruit was taken. It would be likely that the S06P distributed his charka to everyone under attack, similar to what Naruto did to the alliance. Probably in the form of a charka cloak. Since this is the Sage, he probably gave everyone a much greater amount than Naruto did for the alliance. Like the cloak the alliance has, it isn't permanent. But with such powerful charka given from the Rikudo, those who survived the Juubi's onslaught, were able to retain trace amounts of Rikudo's charka even when their cloak vanished. That charka stayed in their bodies for the rest of their lives and their children inherited it as well.
This theory also fits well with the idea that Naruto is the reincarnation of the Sage. That is, Naruto, like his past self, gave charka to everyone to protect them from the main threat, the Juubi.
