NOTE: For the purposes of this thread, Kaguya is a magical immortal lump of chakra that possesses people. Basically an evil(er) Hagoromo who happens to be female.
As a byproduct of eating the Fruit, Kaguya somehow turned into the Juubi. Magic, that's how.
When Hagoromo split the Juubi, the Gedo Mazo, AKA Kaguya, was left behind, so he sealed it in the moon.
When Madara got the Rinnegan, he resummoned the Mazo, which naturaly came with Kaguya.
Kaguya then kept Madara alive and when he created Black Zetsu, she stepped in, and Made BZ her own will, not Madara's, while she lived on in the gedo Mazo.
Once Obito revived the Juubi, she tried to take him over, but he eventually overpowered her and released her as the Shinju.
When Naruto cut down the Shinju, Madara absorbed Kaguya.
So Black Zetsu was Kaguya's will all along, and Kaguya is currently inside Madara.
