I thought up multiple theories of the events in the manga, y'all probably thought of them too but here goes:
1. The Zetsus were under Madara's control((we know he mastered the sharingan) and he implied he'd make Obito come back, so he could have used a Zetsu to clone either Rin or Kakashi and make it seem one killed the other.
2. At that time, Kakashi didn't master his Chidori, and the mist ninja(s) have been known to use well, mist to fight and confuse enemies, so Kakashi might have been aiming at a mist ninja and he got tricked and he hit Rin instead.
3. Madara was feeding off the statue, and Obito fed off the statue too, its possible that Madara somehow got into Obito's head through the statue to put things into Obito's head.
That's all I cold think of, what do you guys think?
