A lot of theories .I'm going to bring one with a simple hypothesis:
The human body contains physical energy , the human spirit diffuses spiritual energy (like a radio diffuses waves).
A long time after the first human birth ( 4 400 000 years diffusing spiritual energy in the atmosphere) ,
a tree evolved ( or appeared like a god , let me laugh ) and was able to absorb that spiritual energy as well as the physical energy and to materialize it in a fruit.
This fruit can be considered as the spiritual heritage of life , that every living thing have contributed to create , can we call it "god"?
When someone eat the fruit , the spiritual energy goes inside his body ( not diffused outside like before) , and he is finally able to mix both energies into chakra.
With that , you can explain why a lot of organism have chakra ( evolution with abundance of spiritual energy)
Why shinobis die using all their chakra ( when you are out of physical energy to mix with the spiritual heritage of life) , although normal human can be alive without chakra.
How shinobis are able to increase their chakra , by increasing their physical energy.
What else?I'm counting on you to counter the theorie.
