I've said it before, but if there are any plot holes in Naruto, this would be the one.

First off, the pic where Kisame meets Yagura is pretty recent, from my estimates it can't be more than 16 years ago. Kisame is 32 in part 2 and is fully grown there, so thinking he's under 16 is crazy. Therefore, its impossible for that to be anyone but Obito, since Madara let himself die 16-17 years ago. The bottom line is that considering Kisame's age, there is no way that was Madara for real, he was hooked up to the mazou at that point.

Considering this, the only option is Madara took control of the mist well before he was hooked up to the mazou. But considering the history of the Mist, there is no way to put Madara on the scene because the whole bloody mist fiasco apparently happened when Zabuza was very young, ie before Obito became Tobi and at the point Madara was hooked up to the tree. The bottom line is that accounting for everything we know, there is no real way to explain this inconsistency.
Uhm, all this is so old, it has been proven several times, that everything makes sense.

Kisame meets Yagura a short time after doing a mission, where he also met Ibiki. Ibiki was in the same chunin exam as Obito/Kakashi, so this proves that it has to be some years after that due to his looks. Also Kisame joined Akatsuki after that, and it has also been shown, that he was paired with Itachi - after Itachi joined Oro left, so he needed a new partner. So they had to have joined about the same year. And we know for a fact, when Itachi joined. So again no it was not Madara, it was Obito, why else do you think Kisame recognize Obito as that "Madara" later on?

Yes, however, Zabuza is about the same age as Kakashi. His graduation age is probably listed in the databook, I don't remember exact, but it was more like Naruto's grad age, I believe (since Kakashi's is wrong anyway).
Yagura stopped the "bloody era". This is also well known, however, shortly after we can assume, he was "taken over", by Obito, since why would Obito stop those exams? Zabuza somehow realized this, and he therefore tried to kill Yagura, but failed.

The "era of the bloody mist" was before Yagura's regime. It was not some "incident", it was every graduation exam during many years, where they did this. Probably as you say, during Madara's assumed regime as 3rd mizukage.

Exactly this makes the most sense, the only thing that we need to know is who started the bloody mist and when, if you solve everything around that it all fits in and makes sense that Obito was controlling Yagura.
