Anyway, I think I'm onto something.
First things first-
The Suspicious Stuff.
1) Fugaku, Mikoto and possibly other big-shots from the Uchiha Clan missing during Kurama's attack on Konoha.
2) The Uchiha Clan pressing for a Coup without sufficient bargain.
3) Tobi and Danzo being in contact with each-other, and having "dealings".
4) Shisuicide.
5) Hiruzen's inability to stop the Massacre.
Okay, considering point 2, it's pretty weird IMO to want to start a Civil War without negotiations. Also, Tobi said that negotiations failed - doesn't this imply that Hiruzen tried his best to satisfy the Uchiha Clan's needs, but the Clan Heads refused whatever was offered. Shouldn't this strange turn - about also warn Fugaku that maybe the Konoha Elders are on to something?
The popular explanation to point 4 is that Danzo mindf*cked Shisui, and eventually took his eye. This was like a kidnapper's "don't go to the police" threat and if the Uchiha Clan found out that Danzo stole one of their most precious jutsus, the revolt would become more probable and violent. Ultimately, Shisui was, IMO, forced to commit suicide in a way.
Now, point 1 is pretty self explanatory, but point 5 is pretty suspicious. As we witnessed in the Invasion of Pein, Tsunade didn't give two hoots about what the 2 old bags said. How is it that Hiruzen caved in then? I'm sure Hiruzen didn't have such a weak resolve.
IMO, Shisui's Kotoamatsukami was used on him by Danzo.
Finally, point 3 indicates one thing-
The whole thing, right from the Uchiha Clan's Coup, was orchestrated by Tobi, with Danzo's aid.
We know that Tobi/Madara had a potent Kotoamatsukami-like genjutsu,
My theory is that Tobi used this to turn all the influential parties in the Uchiha Clan into marionettes.
He then made them commit suspicious acts (like going AWOL during the Kyuubi's attack on Konoha), and let the resentment grow. He probably poisoned Danzo's mind as well.
Then, he "happened" to come across Itachi, and played the part of a war-mongering Uchiha Madara.
Itachi and Shisui's actions were predicted by Tobi, who staged the whole thing.
In the end, no one would trace the event down to him, thanks to Itachi. Danzo, for obvious reasons, would deny knowing Tobi altogether.
Motivations.
Now that the mechanics are figured out, the reason remains.
It's quite simple, and has nothing to do with Tobi's identity either.
It all boils down to Magen Tsukuyomi.
Itachi has stated that only an Uchiha with a mastered Sharingan can break the Tsukuyomi. Obviously, this wouldn't bode well for Tobi.
Tobi NEVER wanted to destroy Konoha in the first place. He wanted to get rid of the Uchiha Clan.
Itachi would have killed all the clansmen (though he spared Sasuke), and would eventually die of his Plot-Aids.
No one would be able to point fingers at Tobi, much less know about him.
TL;DR
Tobi mind controlled the Uchiha Clan Heads into staging a Coup, bribed Danzo with a few Sharingans and staged events do that Itachi subsequently (with his aid) killed off the Uchiha Clan, and took full responsibility for it.
He did this simply because the Uchiha Clansmen had the potential to break out of the Infinite Tsukuyomi.
