I've thought this for quite some time as well. One thing I looked at was the connection that both obito and madara have to the sage's power. Obviously we can see that Madara is beginning to look a lot like the sage's brother in appearance, but I also noted that the staff he and Obito used changed a few times during the fight. I'd have to look at it more to see.
I want to know what connection the brother has to the hyuga clan (Kaguya has Rinnegan and Byakugan, sage has rinnegan, brother byakugan???)
Also something that's been bothering me is the spiral faced zetsu that everyone seems to have forgotten. He has a human inside him and a small part of me thinks he's gonna play a big role later. For all we know it could be Nawaki Senju using the 1st's DNA to amplify his own wood style. who knows...
I feel like kishi has a long list of possibilities he's leaving just so he can drag this story out a while longer. (I hope he does...)

Your theory is quite plausible. Two quotes from the sage seem to support that he was originally the darker brother:
1. <speaking to the tailed beasts before his death, chapter 572> "and unlike when you were inside me, you shall be led properly."
2. <speaking to Naruto, chapter 670> "I thought I caught a glimpse of new possibilities within younger brother Ashura's way of living."

Naruto having the Full Moon on his hand would make sense since he is the figure of the Uzumaki Clan's whose symbol was Whirlpools.
Well the Moon does control the tides and whirlpools so it'd fit in perfectly to show how Naruto is orchestrating the shinobi world.

Kaguya's Moon Eye (IT Eye) gets replaced with a circle representing the Sun.
The Sun represents Kaguya's purification from the Darkness; here it is Moon.
The circle has swirls around it representing the Sun's rays.
Since, Kaguya is purified; she becomes a rabbit and loses the Third Eye.
The positioning is also complimentary.
Hagoromo, Naruto with the Sun Seal.
Hamura, Sauske with the Moon Seal.
In Kaguya's memories; Hagoromo is shown with the Sun Seal.

In the end; Hagoromo was the Jinchuriki of the Juubi and had the Rinnegan.
So, much power is a source of Corruption.

Interesting post, I am also reminded of what someone posted concerning the Aztec Rabbit Goddess who gave birth to the Sun and Moon, my memory is hazy concerning the details but something precipitated the Sun brother to devour the Moon, hence the Aztecs became heliocentric and worshiped the Sun
Exactly, by my post I meant to say that Kaguya; the Rabbit gave birth to Sun brother (Hagoromo) and Moon brother (Hamura). But, the Sun brother (Hagoromo) got obsessed with power; stole the Moon brother's power (Hamura) and killed him so that he can get closer to the Rabbit's power.
To ensure the Sun brother or Hagoromo would rule supreme; Hagoromo tricked Hamura, Naruto and Sauske to seal Kaguya; the Rabbit removing all problems towards his rise of power.
