As we've seen in the lastest chapter, Sasukes left eye now is the same as that of Madara's and Nagatos rinnegan eyes. This wasn't the case when he was first endowed with the Sage's chakra, as we seen him possess a red rinnegan with tomoes in it. So what happened?
Simple. Sasuke had Pink eye. Like all cases of pink eye, Sasuke eye was infected. In this case, it was infected because the eye was new and came all of a sudden, his body didn't have time to prepare the antibodies to fight off the infection.
The infection was only bacterial and not viral and after he stopped using it for a while, the infection left and his eye cleared up and became a standard rinnegan like it was supposed to.
