This got me thinking fr quite some time, I must stay it will have a little bit of Biology. So I hope you have passed Biology Exams.
We all have Read the latest Chapter and we know that someone was talking to Madara. It was most likely an Entity of the Juubi. It Said "Take me In"
We all thought that The Juubi started to Talk, but it was something else when we saw that this Image appeared Later on
We all thought that Kaguya was inside Madara, and that Kaguya was the actual Final Villain. Since we saw that the image had Byakugan and The Juubi Eye.
It was most likely Kaguya then. There is it when we thought Madara will be killed in future chapters, and Kaguya will be the true final villain.
But this way of thinking will be a mistake. Kaguya was never actually evil. She actually wanted peace. Kaguya never wanted anyone to suffer and become part of the Holy Tree. But this is in contradiction to the facts right?
So this is it when the actual theory begins.
We will start with Biology. The Holy tree functions most likely as a normal tree. Like the trees in our World. So I think the same Laws that apply to trees will apply to the Shinju as well.

Kaguya didn't care about the Wars. She later on Ripped the Fruit and Ate it. Hre it is when the magic Happened. The Fruit was the True Successor of the Whole Tree. And evolution proposes that Trees may be able to Itroduce Logic.
The Fruit was the Conscious Form of the Juubi. It was the birth of evolution. The Fruit was the creation that was said to be Eternal. and It wanted to live forever.
When it realised it was being consumed by a Normal Human, It had to do something. It was eaten but I think it later knew. In order to achieve dream it had to take control of Kaguya. The Tree realised it was being Worshipped as a God. It knew that the thing a God must do it to keep The world at peace so it used Kaguya's Body to take control of the World. It misscalculated one thing only. Kaguya was nearly dying so....
The 2 Kids would be a key for it to achieve the Rest of the Body, and eternal power. I think it just put a little part of it's will there. Hagoromo was just to strong to be possessed, His resolve was to Bring peace and the Fruit couldn't take control of the Mind of Hagoromo. Kishimoto is using the Theory of the Dharmapala that Derp had.
The Dharmapala is a Wrathful deity, Not necessarily Evil but wrathful. The Dharmapala had to be born from the Lotus.
"Technically" he Fruit comes from the Lotus, just Like the Dharmapala does. So it just logical to Say that the Fruit is the Dharmapala and the Final Villain as well.
The Fruit told Madara the story in the Name of Kaguya and he In the end Sad It is time to become one again. Something Kaguya would have clearly never done. It even than changed the tense of the Verb. Before it Said
"Take me in", Later on when Madara started doubting and questioning, It said Absorb the Holy tree. Not to let Madara know.
