This thread will not be another theory but will discuss why there are so many plotholes and why I think Kishi messed with the Tobi character too much. Before anyone starts flaming, I know that Kishi will try to explain Obito being Tobi but I don't think he can explain all the plot holes.
As you all know Tobi first appearance was under the guise 'a good boy', the comedic relief character of the akatsuki. As soon as this character appeared people instantly thought he was Obito. People thought he was Obito solely based on appearance, and for this they were called retards. Why? Obito had spiky hair and had lost an eye everybody would make that comparison. The mask had one eye socket and was orange which is why people made these comparisons. Also Tobi acted goofy which is what Obito used to do when he was younger. People were called retards because they based this comparison.
Kishi decided to throw a swerve ball at us when Tobi claimed he had 'the power of Uchiha Madara' and only acted goofy as a disguise so he could stay in the shadows as the secret mastermind. I always thought that Tobi should have stayed as the goofy character but i guess Kishi needed a surprising main antagonist for the series. The obvious question is how can he be Madara because Madara should be long dead. Tobi would go on about his past as Madara when telling Sasuke he fought the fourth, was at the Uchiha clan massacre. Kisame would regonise Tobi as Madara form a previous encounter. Tobi would even claim that he gave Nigato the rinnegan. This is where the plothoes sprout from. Now that Tobi has claimed himself to be Obito people cannot understand what Obito has done and what Madara has done.
Kishi has confused people with the Madara stuff. However, I do believe the secrets about Madara's defeat against the First will reveal the secret of Tobi/Obito.
