Ok i'm not sure if this has been thought of or posted before,sorry if it has. \
What if the three known doujutsu were all the sages powers also, think about it like him having byakugan, E.M.S.,and rinnegan.
So he should be able to switch between the three, just like madara and his rinnegan/E.M.S./Three tomoe sharingan.
If he could and he passed this onto his elder son. then the sage's son had children but like their father only got a certain amount of it passed down, (younger got life force and vitality)two got byakugan one got sharingan making them hyuga clan main and branch elders and uchiha elder.
The uchiha elder also had the ability to awaken EMS and rinnegan but never awakened them and it didn't happen until madara and izuna's time that would make the rinnegan nothing more than a story while the other two doujutsu clans thrived and increased in numbers then madara figured out the secret behind his clans true heritage and learned to awaken the rinnegan thus explaining the origin of rinnegan.
This also helps explain alot of narutoverse's clans and back story as the younger sons children who got life force were the senju and those who got vitality were the uzumaki. just thinking also what if you had to be a descendant of the sage for the rinnegan to work inside of you as in senju,uzumaki,uchiha, and hyuga.
This was why nagato one of the few survivors of the uzumaki clan was chosen by madara to carry his eyes because unlike all the other clans he was from one which was not under the rule of konoha and this would help keep his existence hidden and his plan could more likely continue on without a hitch...
one more thing i wanted to add was about the elder sons descendents the uchiha got the sinister chakra and visual prowess but the hyuga just got the visual prowess and just strong charka (their ability to do the rotation and the gentle fist (neji's big green ring of death thing)
Started rambling a bit there but it seems to fit in my head so let me know what you all think about it this is my first theory i thought of worth posting cause i have not seen it yet...
