That is why I said "if" but the Jiraiya soloing Itachi and Kisame I interpret more as that eventually Jiraiya would get reinforcements such as Gai and will be able to take on Itachi and Kisame especially since Jiraiya would have the home turf advantage while Itachi would be low on chakra in a protracted battle. Also now we know that Itachi wasn't an enemy of Konoha so he had all the reason to run away from Jiraiya.
