Okay, well to start I'll exclude Hashirama or Madara or any of those heavily hyped characters, because in theory you could just 'pair' them with anyone and have a haxed ninja.

Here's some of the most versatile female characters(as there aren't many >->)
Mei and Tsunade obviously, then Hinata when involving Byakugan. I would rather pick someone such as Mito for the 'uzumaki' of the group rather than Karin although it shouldn't matter much, Mito was considered one of the stronger Uzumaki though. Or perhaps a female Uchiha, as far as we know there weren't too many though other than one in the DB who was apparently "known throughout the world for her genjutsu". So those are the main useful females that will be 'bred'(lol).

Some of the most versatile males would be Onoki for obvious reasons, Jiraiya for obvious reasons, and plenty others that work in conjunction with the above females(we gotta use them as a base since there's so little and there's so many males to pick from lol).

Ignoring age because that'd be nasty. And I would have included Nagato or even the sages sons, any possible way to get rinnegan or similar although it's not hereditary as far as we know. Perhaps the sons versions were or something similar though.

So first, utilizing Mei, we can combine Onoki with Mei which was what the OP and pretty much everyone else suggested. This gives access to every element besides Raiton and is extremely versatile with loads of Doton and all-around elemental techniques, multiple KG hopefully, super strength, def a strong shinobi.

Then utilizing Mangetsu or any of the other Hozuki(particularly the 2nd Mizukage), we can take any of the other girls to create quite the shinobi of its own. Hydration technique signature to the Hozuki makes them immune to physical attacks, and with the monster strength and healing of their mother Tsunade, or added skill of their byakugan w/ Hinata. or the amazing Uzumaki body thanks to a fellow Uzumaki, using extremely versatile and useful techs thanks to Mei or even learning the 'paper technique' as well from Konan or getting sharingan because of female Uchiha.

Mangetsu also gives access to Raiton chakra as he can pump it into Ringo's blade or at least it was implied to even add further, so Mei+Mangetsu combo would be really nice. Mizukage however would give a character that's very well versed in the art of genjutsu, hydration and whatever amazing skill the female in questionprovides.

We could also take kakashi + Mei, or Kakashi + an Uzumaki, or even Kakashi + Tsunade to create a ninja that has the versatility and strength of Kakashi's raiton and Mei's KG, or the Uzumaki's massive chakra count.

One I find pretty obvious is Jiraiya + Tsunade or Uzumaki, or even Jiraiya + Mei, Tsunade grants the kid ridiculous strength, amazing regeneration or rather an Uzumaki, and Jiraiya grants incredible versatility plus Sage Mode which speaks for itself no matter the choice. Jiraiya + any female = a ninja with sage mode and all of its perks of both parents. COUGH kabuto is jiraiyas son COUGH

We could also take Sasuke/Itachi or any Uchiha to combine them, or even Juugo+Uzumaki or similar to create Kabuto esque or Dragon Sage Mode.

Basically tl;dr or to summarize, Hozuki, Uzumaki, Tsunade, Ridiculous Versatility and some other stuff are probably the shining factors of breeding any 2 characters. I would definitely do this shit a lot if I ever made a fanfic(not saying I'm going to >=( just that every breeding in the thread is total fanfiction rofl)

Eh the combinations are endless. Especially if you can breed with males and males lol. The options are pretty damn good, could serve for some epic ninja.

what if you combined the genes of someone from juugo's clan, known for their nature chakra absorption , and someone with excellent chakra control, say a hyuga or a sakura/tsunade caliber kunoichi, you would have the ingredients for a sage prettymuch, it would be a very rough unrefined version but all the pieces would be there to achieve senjutsu manipulation

Yeah you could do that, that'd be pretty hax. That's why I figured Jiraiya + any female or an Uzumaki would be pretty powerful. Or even an Uchiha-woman couple with him, and the kid could have SM + Sharingan if possible lol.

thats why i thought of juugo, all that time naruto/j-man spent learning how to absorb nature energy, juugo's clan does that naturally , so they would just need to learn how to control it, and probably some kind of animal master to teach them sick techs like frog kata or animating random objects like kabuto

a uchiha woman and a sage having a child though, that may just be the best all around warrior, sensory skills, analytical skills, strength, speed accuracy big chakra stores powerful jutsu danger perception , it would be cake for them in any battle lol
