While it's true that it is annoying in some opinions, it actually makes sense. The Uchiha inherited the Sage's eyes which had his powers, so obviously the Uchiha were NATURALLY more powerful than other clans. The Senju inherited the body and will, and since the Uzumaki are related to the Senju and also are very strong in will and contain enormous chakra reserves, their specialty is training hard and enduring.
If the Uchiha inherited the eyes and powers of the Sage then obviously they will gain abilities that are considered "haxed" or super powerful. Naruto's extreme determination and will power, which is his natural strength, derives partially from the Uzumaki/Senju powerful will and strength, plus his enormous chakra reserves. so both balance each other out. It's sort of like Orochimaru and Jiraiya; Orochimaru has the powers that make him an extraordinarily dangerous shinobi, while Jiraiya has the strength, will and stamina that make him equally as strong. Both have different strengths: one has abundant ninjutsu techniques and a vast powerful arsenal of kinjutsu, the other has strength, enormous stamina, strong endurance and strong will. both are considered to be equals in ways and both balance each other out.
The list keeps going of shinobi who are equal but possess different strengths. The last example is like Lee and Neji. One has the power of the Byakugan and his clan's abilities, the other has a strong will, determination and endurance. Because Neji started out with his powers due to being born with the Byakugan and Lee had to train arduously to attain strength, neji at 1st was stronger. now after years of training both are equals.
