Real ninjas were masters of deception, it was there ability to look like an everyday farmer or priest that spawned the myths of their inhuman powers. It would be simple to imagine a situation where a person targeted by ninjas was led to believe there was only one that had incredible powers, when it was actually a group of them leading the target into a situation where they can kill him with no risk to there lives.

Although I do believe that a rare few ninjas would actually have some form of power, like how clans in the narutoverse have their own bloodline jutsus. But these would obviously be small low tier powers compared to narutoverse jutsu.
