to put it simply what kabuto meant he modified madara past his prime is by giving him mokuton the same way he gave it to danzo

He can use mokuton so well because he has Hashi implanted in his chest. Even without sharingan he could use it well.And sharingan cannot copy kekkei genkai so he just saw what Hashi could do with mokuton but couldnt copy it so cannot use info from copying Hashi.

danzo had hashi implanted on his arm but he couldn't use any of hashi's jutsus.
yamato has hashi's cells but we have never seen him useing any of that awesome jutsus that madara used in 5kages' battle

only reason he can use it so good is becuz hashi's cells had time to develop in his body while he was dead and this is why he can use mokuton effectively but his eyes do give him better control
