It's simple, Onmyouton-In'youton can create and destroy chakra based abilites/items, but because Senjutsu isn't pure chakra, but a mix of aforementioned and natural energy combined, it cannot be simply erased. This does not mean it cannot be blocked though, as we saw, Gamakichi's attack still was blocked.

Think of it like magnets, normal chakra and Onmyouton-In'youton are like positive and negative because Onmyouton-In'youton (negative) is essentially just chakra that can manipulate other chakra (positive). But when you add Natural Energy to chakra, it adds negative properties, giving a mix of both properties.

It's not that Juubi uses nature, it's actually stated in the manga that Juubi is the embodiment of nature itself so basically say we have gravity as a force and we gave it a body and called it Pain for example (Punintended) then that is the equivalent of what the Juubi is
