When Jiraiya met Nagato he already had the rinnengan & the third ninja war didn't begin until years later.

Kishi has already trolled the hell out of us with the Obito thing. So my guess is he'll keep the trollin rollin. Naruto will sympathize with the whole Obito, Kakashi, Rin love triangle relate it to his Naruto, Sasuke, Sakura love triangle. Obito will then have some sort of epiphany, and decide to help Naruto by warping Edo Madara to the other deminsion.
