There is a huge difference between Madara and Indra, who are you referring to in your OP? Indra is the direct son of Rikudo Sennin.

There's no confirmation that it is related to the Juubi in any way besides having a Sharingan. In fact, it looks more like a half face because I can see a nose on it, and it has a single tail

Not that I support this Shisui is the Akatsuki guy or anything, but Obito was a nice guy too and look what happened to him... Sasuke killing Itachi could've been the equivalent of Kakashi killing Rin to Shisui
