When Nagato's parents were killed in front of him by konoha shinobi it caused him to awaken the rinnegan for the first time. However when he regained consciousnesses there were no signs of injury to the shinobi or damage to the house. I believe there is one reason for this but i will also use another theory for comparison reasons.

Reasons why my theory is a more realistic possibility than a six paths technique

My Theory
I am not proposing that this is an entirely new jutsu but an unmentioned one. I believe that because Nagato after seeing his parents murdered in front of him caused him to suffer a great deal of trauma and anger towards the shinobi. I believe this caused him to awaken the rinnegan and he used some kind of jutsu to murder the shinobi. However i don't believe this was one we have seen as it seems to kill almost instantaneously and leaves no trace of any injury. As there are no bruises, blood or lacerations on either of the bodies. They seem to be almost sleeping in the episode 172 and 173 when Nagato kills the Iwa shinobi. It is also obvious that Nagato had no idea what he was doing as he lost consciousness. I think that this technique is more instinct than something he could use in an actual fight as he would have surely used it in a fight had he any idea of how he killed them. From what i can gather from the manga and the anime it seems to be that this jutsu only activates when he is very angry/upset. This could also be interpreted as a survival instinct in that he is using it kill any potential threats to his safety and well being. To summarize i believe that Nagato was using a jutsu we have not seen before and that it acts as a jutsu that Nagato can use to protect himself or another person such as Yahiko by killing the threat.

The theory i am going to be comparing mine to will be that Nagato unconsciously used one of the paths techniques to kill the shinobi. I will go through in detail later on as to why i believe that this theory is wrong.
Asura Path
If Nagato were to use the asura path he would have either used the explosives or some of the blades that can be summoned with the asura paths armor. However in the house there is no damage to the walls or furniture so it couldn't have been the explosives. It also couldn't have been the blade that was on the asura paths back because there would have been visible lacerations across the bodies which there weren't so in my opinion it is highly unlikely that this is the case.
Deva Path
If the Deva path's techniques were used then there would be clearly some kind of damage to the room around Nagato and his parents. For example if shinra tensei was used then there would clearly be an epic centre of the blast which there wasn't along with the fact that there was no visual damage to the room. Chibaku tensei i don't need to explain as it is clearly obvious as to what would happen to the house they were in if it was used. The only possible one to be used is Bansho tennin but pulling them towards Nagato wouldn't do anything so again this is unlikely to be used.
Human Path
This is a pretty probable as to how they were killed as it wouldn't harm the room around them as all it is doing is extracting the soul and then they drop dead. However when they shizune and other people who had their souls extracted from them there mouth muscles relaxed and they let a lot of saliva out which is noticeable near the mouths. However as shown in Naruto shippuden episode 172 the shinobi didn't have the usual saliva coming out of the mouths as is usual for the people who had their souls extracted during the invasion of pain and when Nagato used the gedo mazo to remove the souls of the anbu black ops who were working with Hanzo. Therefore once again i don't think this is a likely scenario.
Animal Path
This is probably the most unlikely scenario as any of Nagato's summons are much larger than the house he was in let alone the house he was in. Therefore there would most likely be widespread destruction to his house as they are very large and powerful. Not to mention the fact that there would be clear damage to the bodies of the shinobi.
Preta Path
This is also a possible reason as to why the shinobi were killed however as is usual with people who have all of their chakra absorbed from their body they become thin and almost skeletal. An example of this is Nagato himself as the Gedo mazo's chakra rods sucked a huge amount of chakra and energy from him causing him to become very skinny and skeletal. But once again the shinobis bodies were fine and looked like they hadn't even been touched.
Naraka Path
This is once again an unlikely scenarion as Nagato would have to summon the king of hell which is larger than the room so it would cause damage to the room and as with the human path the shinobi would have saliva coming from them. Which they didn't so it discredits the possibility of this because the cause for the shinobis deaths.
Reasons why my theory is a more realistic possibility than a six paths technique
My theory states that Nagato killed them with the power of his rinnegan because he saw them as a threat to himself and his friends. He was also lacking control over himself as he had just witnessed his own parents be murdered so this shows he wasn't in control and couldn't have activated the jutsu voluntarily. Also as with the Deva Path using the huge shinra tensei to destroy konoha it showed the other paths losing the chakra being siphoned to them by Nagato because it required so much chakra. This could be used to support my theory in that it caused Nagato to exert a large amount of chakra causing him to fall unconscious. Also with my theory it wouldn't have caused any damage to the room or the shinobis bodies which is consistent as to what actually happened with in the manga and the anime. Therefore i believe that my theory is more plausible than one of the six paths techniques being used to kill the Konoha shinobi.
