Then the Kage used his idea in the end. He dealt with traitors to the Leaf who would leak information about the village to enemy nations.

He had no right to stop shi sui from protecting the village and sparring a noble clan. His actions that day is part of what caused this war.

Danzo believed the Kotoamatsukami would not work as a permanent solution. Even if Shisui used it to stop the coup then, another coup could have risen in the future. And Shisui's Mangekyo would take a decade to reactivate, meaning he wouldn't be able to continuously stop it from happening. Danzo wasn't the only one hiding it. Hiruzen, the village elders, and even Itachi wanted it to stay hidden. In fact, Itachi even asked Hiruzen to keep it hidden from the village and from Sasuke.

Danzo also believed Hiruzen was too soft as Hokage and disagreed with some of his decisions. He felt he would do a better job of protecting the village. However, before his death, Danzo acknowledged Hiruzen's ways.

If you believe Danzo is a villain you are the one misguided. Everything he did was for the sake of the village. If the Uchiha coup was successful, civil war would have erupted in the Leaf, and other nations would have taken that opportunity to invade as well. Shisui knew it too.

Now, the curious thing in that theory relies in the Flesh of Obito's Arm. Yep, it seems inconsistent that after that arm was filled with Zetsu's Cells, then flesh appeared from nowhere. It is "curious", I accepted that there was some kind of inconsistency in there.

Taking this inconsistency as a FACT (which I believe is a right thing in your theory, the seed of doubt on that place), we must ask ourselves:

- Whose flesh is that? Did Obito flesh grow again? Or is that Madara's flesh which was inserted while Obito was recovering? Can you show evidence that Obito's flesh did not grow after all these years? (because, the flesh appeared years after Madara's decease, this timespan is something to take in mind). The normal thing to happen is for flesh to grow again.
- But, if this flesh was from Madara... do you have evidence of this flesh being Madara's flesh? Or at least do you have proof of Madara inserting it?

The problem doesn't rely in the elimination of possibilities, because it is not an impossibility until now. The real problem is in the absense of evidence, which makes your theory to be rather weak (not impossible, but very weak).

So, it's only natural for me to be growing a seed of doubt. That's the kind of guy I am.
