I was wondering over the precise nature of how the Great Ninja Wars started, and this thread is a means to explain it. This is all speculation and, so bare that in mind when reading.Due to the length of this theory, I wrote a summary for those who would not like to read the entire post.

Looking Forward:

After being defeated by Hashirama, Madara seemingly faded into history, and died. Though history is an account made mostly of false events. To others he would be dead, but what if that was part of Madara’s plan all along? What if the roles were switched? Madara could not have very well won against Hashirama and expected to return to the Leaf without facing the wrath of the village. It’s quite the contrary. They would curse him for killing their beloved Hokage; even possibly make attempts at killing him, as it was the Uchiha as well as the Senju that had chosen Hashirama over Madara. Madara must have known this and he detested his clan for Izuna’s meaningless sacrifice. Having already been known to the world as died, he decided to use this guise as a means to further his plans.

Madara wandered, and eventually settled in a land where he could carry on his plans without attracting much attention to himself. Although he was severely injured from his battle with Hashirama, he could not help but marvel at the power had attained in that fight; and it was there that he met “Tobi” Attaining Hashirama’s DNA was a reward in itself, for Madara now had the power of the strongest shinobi that existed at that time in his hands. After meticulously planning with “Tobi” the two steadily advanced their plans. Several experiments had passed before Hashirama’s DNA was finally used to produce a creation that could heighten the success of their plans, “Zetsu.” Noticing Zetsu’s properties and his abilities, the two use him for scouting the Five Great Shinobi Nations.

A Dark Plan:

Having a good deal of what each clan has to offer as far as military strength, they create several events to cause an tension and an unsettlingly sense of security between the countries causing the First Shinobi World War. Madara sometime later finds out that his rival Hashirama died in the war. This leaves the position of Hokage in the Leaf to the possession of Hashirama younger brother Tobirama; and subsequently Madara and Tobi continuing planning to further their end goals. For their future plan to become successfully they needed to either use or dispose of powerful ninjas, who could either aid them or potential, hurt their plan. Except for a few members they manipulated events, so the ninja world would fear the land of Uzushiogakure and have it destroyed.

Prior to the events of the Second Shinobi World, Madara sought to find a vessel for his eyes and met Nagato. Noticing his time was near, he instructed Tobi to give Nagato his eyes and resurrect him at a later time once Tobi had finished the last of their plans. With Madara died Zetsu was fully under Tobi’s command, which he had once more scout the strength of each village. Zetsu reported the overall military strength of the villages back to Tobi, and Tobi starts the Second Shinobi War, fully knowingly what had happened to Nagato. He knew Nagato’s parents would die, and had hoped he would hate the village responsible for their deaths; as it was Madara and Tobi who allowed Nagato’s mother to leave from Uzushiogakure, as she was an Uzumaki. Having Zetsu keep a close eye on Nagato, Tobi begin making preparations for the Mist villages. Here he hoped to act as the villages Kage.

Eyes That Will Grow:

Zetsu notifies Tobi that he has met Konan and Yahiko. He informs Tobi Yahiko is becoming a strong influence on Nagato. Sometime passes and Tobi makes a brief return to back to Amegakure, while sending Zetsu to look over the Mist. Tobi plants the organization idea “Akatsuki” into Yahiko ideas, as his a way for him to attain the peace that he desperately seeks in the world. Subsequently Tobi is planning to use the organization to further his goals in the future. A good deal of time has passed, the Akatsuki is making a name for themselves and Tobi has Zetsu report the status of the Mist village, in which Zetsu claims that there has been a brief occurrence of uprisings; so Tobi travels back to Kirigakure subdue them. Upon traveling back to the Mist he encounters Danzo, who wants to get rid of the Akatsuki. Unbeknownst to Danzo, Tobi agrees as he sees it as a way to further Nagato’s abilities, he informs Danzo what to do, and the latter makes a deal with Hanzo. Tobi informs Zetsu to “record the whole ordeal,” so that he may see what has happened. After Nagato successfully defeats the alliance of Danzo and Hanzo he begins to singlehandedly take control of Amegakure; meanwhile Tobi heads back to the Mist Village.

Truth Of The Bloody Mist:
Furthering his plans in the Mist Tobi starts manipulating the Fourth Mizukage Yagura, thus making himself the actually Kage of the village. The manipulation of Yagura brings the village into the period known as the “Bloody Mist,” and sometime after this Zabuza Momochi attempted to assassination the Mizukage. However it was not Yagura, that Zabuza was attempting to kill, but rather Tobi himself. This incident had nearly blown Tobi’s cover and he was forced to leave the Mist; upon leaving the village Tobi encounters Kisame Hoshigaki. He agreed to help Tobi with his plan. Zetsu emerges telling him he has completed what he has asked him to, which was the rejuvenating of Obito’s body. He tells Zetsu to show him the recorded events of what happened in the Third Shinobi War, and then proceeds to the Leaf.

Manipulative One:

To make his plans move faster, Tobi attacks the Leaf with the attempt of solely lowering its military strength, and for a future reason. He fights the Fourth Hokage, who speculates that he may be indeed Madara Uchiha. After some fighting, Tobi ultimately causes the death of the Fourth Hokage, and with this he returns back to Amegakure. Noticing the Akatsuki has completely taken over the village Tobi confronts Nagato claiming that he is Madara Uchiha. Nagato questions the true identity of Tobi, to which Tobi retorts by saying “who else could summon the Kyuubi into the leaf, and kill their beloved Hokage.” Soothing Nagato suspension the two begin planning for the sealing of the tailed beast; Tobi make sure Nagato knows his role and the organization, and sets off to the Leaf once more. To kill the Uchiha to ensure no one would resist the Eye Of The Moon Plan. Subsequently Tobi was able to cultivate the Sharingan he taken from the Uchiha Massacre. With this, he hides in the shadows allowing the Akatsuki to start the hunting of the Tailed Beast for their goals. Inadvertently causing the Fourth Shinobi World War.

Concise Summary:

The thread basically claims that Madara and Tobi planned the first Three Great Shinobi Wars, in attempts to weaken to World’s overall military strength, so no one could oppose the Eye of the Moon Plan. Tobi deviated from that plan by forming the Akatsuki, which is ultimately responsible for the Fourth Shinobi World War. Upon Madara’s revival Kabuto’s tells him why there is a Fourth Great War, to which Madara responses by saying “things don’t seem to be going according to plan.”

Actually pretty amazing, it was a interesting read and clarified most of my rough theories i already had, though showed me new twists to them e.g. Zetsu and Tobi conspiring with Danzo

+Rep for the Thread, you should really get more attention for your threads

WOW! This was mind-blowing!
But still the question is who Tobi is... I mean, before taking Obito's body, if he had a Sharingan or not as we well know that not any body can bare the eyes.

Nonetheless a GREAT thread!

Actually, this is one of the better thought out theories I've read which impressive considering the overall span of it. I can't say I'm wild about every detail, however it's all together believable. Good work, +rep.

Very well thought out thread, good stuff. I'm going to play devil's advocate a little and explore some of the potential scenarios in my own head.

I have a problem with some of the motivations of Madara and timeline of when you say Madara and Tobi first met. Forgive the long winded attempt to explain my reasoning.

First, I don't believe that Madara is motivated by revenge for Izuna. He is already on record as saying that if he knew the Kage had diminished to such a degree he would have shown Hashirama how to resurrect himself. Even is this was just Madara mouthing off, we know that he knows Edo Tensei and that he could have brought Izuna back in Edo form, released him, and they could have worked on restoring him fully later (I hear those Izuna=Tobi theorists saying "maybe he did".) My answer to that would be no. Why? because Tobi didn't know Edo Tensei. Madara could have revived Izuna, shown him the handsigns as a failsafe in case something happened to him, but that didn't occur. That says Madara didn't trust Izuna, or didn't care about him enough, and if that's the case he certainly woulnd't be motivated by revenge for him.

Additionally, if Madara wished to convince others of his death then there are certainly less risky ways to go about it. This means the main motive must have been the power to be gained by battling Hashirama and obtaining some of his DNA, with the added bonus of convincing others that he was dead. This in turn begs the question of why would Madara want to obtain Hashirama's DNA? Madara doesn't strike me as someone that spends a lot of time experimenting, and the Uchiha tablet couldn't possibly mention anything about Senju DNA (why would So6P write about his son's DNA? Get some of my Younger Son's DNA if you want Rinnegan. lol). This is further backed up by the fact that Madara had not experimented with Mokuton until facing the Kage in Edo Form. That says to me that he knew Tobi prior to the battle with Hashirama taking place, and it was Tobi and Madara's joint plan to obtain the DNA.
