So what will happen to Naruto's clones? Will they disperse or be controllable by Madara (would be a cool twist), or tied to the juubi tree

Genjutsu don't work on clone. It was proven back in Itachi vs Kakashi fight in shippuden. They will dissapear.

Because its no point. Sasuke is waiting for something. Its possible 2 ways for fruit or for Genjutsu over..
