The Choku Tomoe ("Straight Tomoe")

This is referring to the Mangekyō, and Madara stating that they have the same straight tomoe refers to the fact that they both have Perfect Susano'o.

This was made clear as Madara started talking about another connection they share aside from the clan - Indra, who also has Perfect Susano'o.

Some people have suggested that it may be the physical appearence of the 3T but this is out of the question as both

Yeah, but I believe the differences don't become apparent until MS or EMS.

Straight tomoe is from the mangekyo that can read people's soul etc.

Itachi and Shiushi are perfect examples of straight commas, Sasuke transplanted his brothers eyes so he has straight commas now.

It is because of the Indra connection that they awakened that sharingan, the MS is kinda different per person but the Sharingan is Indra's.
