Madara Uchiha
Madara. A character that on the surface, appears to be quite simple; a self-righteous villain who cares little about other's views and a person most frigus corde. But, on a few occasions he has shown very powerful depths. At the very core of these depths is a madness, a madness which pulls all the strings in order to make him as a person, and itself, stronger. Kishimoto once again comes up trumps by creating Madara's character; a subtle and fluctuating madness that encompasses all of his emotions, and when the crevices show themselves; we can see Madara in a whole other light.
He is the exemplar of the most dark parts of human nature.

Kabuto Yakushi
This is an interesting one.
A character whose personality for the best part of the series, has been an artificial composition. But slowly, as the series progressed, that composition started to fracture and came to the point of falling to pieces to reveal a vulnerable, sensitive individual.
As his power levels grew, his mask faded.

Itachi Uchiha
Although opposites, Itachi shares a great similarity to his antecedent, Madara.
Specifically, the most striking parts of Itachi's personality lay beneath the surface. Over the series, we've seen the mystery that is Itachi Uchiha unravel to reveal he wasn't as perfect as he might have seemed.
An intelligent and powerful individual, Itachi could be said to be the quintessential person and shows us still, that even that doesn't come close to perfect.

Kakashi Hatake
Kakashi is what you'd call your run-of-the-mill hero but he comes with a twist; he has his own deep emotional torment that's he been carrying for years and yet despite that, he still masks (no pun intended) it all with a laid-back, easygoing attitude. Quite a complex character in his own right.

Orochimaru
Arguably the best villain in the series, he's a clear-driven character who oozes charisma and totally disregards natural law by violating it any way possible. A thirst for knowledge and an ultimate goal of power, Orochimaru is willing to go to any lengths to get what he wants.
Not to mention his ambiguous mind...
