So who's the best villain in Naruto? We've had a lot of antoganists but just a few really good villains.
Nagato/Pein
Nagato was the most experienced Rinnegan user as far as we know. He used all the techniques of the 6 paths with ease and he had a enormous chakra reserve, he was able to revive thousands of people while on the verge of death. Pein was able to create a little planet while he was exhausted and he was able to go head to head with the 6 tailed Naruto and Sage Naruto. Pein was unbeaten and he was epic. Nagato on the other hand was less epic but he was a lot stronger then Pein because he was able to use the Rinnegan techniques a lot stronger and faster. He had a untouchable aura surrounding him.
Madara Uchiha
Madara Uchiha was while he was still alive the greatest danger to Konoha, and he was stopped by the only shinobi who was stronger than him, Hashirama Senju. He is in his Edo form the strongest shinobi to have ever existed with the hax abilities called mokuton, rinnegan, PS, EMS and unlimited chakra reserves. He is not only a danger to Konoha but to the world.
Obito Uchiha
Obito was as a boy a lot like Naruto but when he saw Rin die he changed. He got senju DNA after he nearly died in a cave while he was crushed by a boulder and he unlocked the MS in his one eye. He has got the abilitie to use Kamui, the best S/T technique and he can use mokuton. But what his greatest technique is is his abilitie to manipulate other people and planning forward. He made the world believe that he was Madara Uchiha and he has manipulated Nagato and Sasuke using the hatred they had in their hearts.
Orochimaru
This guy has been around since the beginning of the series and he is pure evil. He wants to know all the jutsu's no matter what. He doesn't care about other human lifes and he has created a technique which makes his soul immortal and he can do a body transfer every three years. He wants to take over Sasuke's ''young uchiha body'' because that will make it more easy to learn all the techniques that exist. His true motive might be that he needs a Uchiha body to become like the Rikudo Sennin. But this is just my theory.
Kabuto Yakushi
Kabuto Yakushi hasn't been a main villain for a long time but in the War arc he made clear he was not someone you should ignore because he was able to resurrect many S class shinobi and that alone would put him above pretty much anyone else exept the Rikudo Sennin. He himself also had a lot of power with the abilities to use Sennin mode, he could liquefy, he could heal himself at a very fast rate and he could keep taking in natural energy along with all the abilities of the Sound 4.
PS I didn't put Sasuke and Itachi in here because Sasuke's is more like a anti-hero and Itachi was a hero.
