I might be wrong but while Kotoamatsukami allows you to manipulate someone's actions without their knowledge, I don't remember reading anything about memory loss. So Itachi didn't kill Shisui.

Yes. I see it as in you're conscious of what you are doing but you don't really know why you're doing it nor do you question it.

shisui gave itachi the eye remember so he might have ordered him to kill them before he himself died...

that would be awesome if it was part of the story but i don't think it is. I believe itachi was a ninja who could see past his feeling to do what was needed, im mean the boy had a kage mentality when he was 7!! but thats nice to. I think after all thats happened until now it would seem pointless to have to clarify that, what im saying if it was true it would of already been stated.

so he wouldnt notice he was doing something against his will
but it is more plausible since itachi is receiving more story time after his death than while he was actually alive

he knew shisui ofcourse i didnt say he didnt know him...im sayin he didnt know that shisui used koto to make him kill the uchiha
he gave itachi more influence to do something he probably couldnt go through with....probably told him to come up with a way to
stop it no matter what, (the uchiha attack) itachi loved shisui ideas so much he wouldnt have thought too much on whether shisui used it on him or not....if itachi knew he was about to do something totally out of his own character for evil reasons, then he would have
noticed koto had been used on him...but since it was Shisui's ideals shared by Itachi, doing what must be done for the village is an accepted mission...Itachi wanted to do something to stop it but didnt know what to do really , and Fugaku said Itachi really is gentle when Itachi killed him,Itachi was too gentle to kill his own family clan, Shisui & Sasuke gave him more resolve to stop the coup de tat
