Usually, their differences in power and skill have always been easily comparable and distinguishable, due to clearly being equal opposites.
Seeing as both are descendants and incarnations of either Ashura or Indra, this range of abilities and characteristics was established at the beginning.
Basically, Senjutsu, strong life force and stamina vs. Sharingan, Rikudou's mental energy and powerful chakra.
Imbalances such as Naruto's Kyuubi half or FRS were compensated with Sasuke's Curse Mark, Kirin/Raiton advancements, or later with his MS/EMS.
There has always been an apparent balance and distinction of skill.
This balance was disrupted when Sasuke gained the Rinnegan.
Basically, Senjutsu, strong life force and stamina vs. Sharingan, RIkudou's mental energy and powerful chakra.

The Rinnegan or power of transmigration being the result of combining both Ashura's and Indra's chakra, elevated Sasuke's level of skill beyond a reasonable point.
Despite Naruto carrying small portions of each bijuu's chakra, their power levels are still severely out of balance.
Remember, that Rikudou was born with Juubi's chakra within him, since Kaguya, who naturally gave birth to him, was the first to acquire it.
Hence, by combining Ashura's and Indra's chakra, Juubi's level of chakra is the result, while in an obviously miniscule and minor state, compared to the original.
Sasuke effortlessly putting all 9 bijuu under an apparently very strong Genjutsu at a glance, while immediately after engaging them with Chibaku Tensei is a testament of his currently, superior level of skill and chakra.
Naruto's Kyuubi half and insignificant amounts of bijuu chakra don't seem to be balanced, at the face of Sasuke's level.
By losing RIkudou's seal, I don't believe, that he even has Rikudou's Senjutsu anymore, hence he would have to use his own Sennin Mode.
I am very upset with this current imbalance.
