Shikamaru is portrayed to be the smartest ninja in the entire show well, at least the smartest of his generation. How well does that thinking prowess transfer into battle?

Who do you think is the strongest character Shika can kill. With unlimited prep time, and all the resources that the Village Hidden in the Leaves have, bar other shinobi.

I'm sure Madara isn't smarter, but was born during times of war and has more battle experience.

Shikamaru doesn't have technology like Batman to set up traps, unfortunately. Without technology, a weak shinobi doesn't go too far with smartness alone.

He can't even beat Sakura with prep (I think Sakura can resist shadow possesion with brute strength)

I cannot see him beating anyone else really. Even Konan, she's made of paper and might be able to escape possession. Plus, she has 11 billion or so exploding tags with her.
Shikamaru's brains can only take him so far. He needs more power to finish off tough opponents, most of whom have a lot of stamina and a strong build.
