The fact that this is Nagato at his best and Madara is already getting the Rinnegan Restricted despite Madara giving it to Nagato already shows Madara > Nagato. What else is restricted? Kyuubi? Hashirama's DNA?

But since you asked, Madara has full intel on Nagato's Rinnegan (since they were his eyes). Nagato gets placed in a Genjtsu like the Raikage did. Nagato ain't getting through Perfect Susano. Madara has two unknown MS abilities. Nagato gets creamed.

Let's not forget a one eyed Madara one shotted EMS Sasuke before Sasuke could even react... Nagato isn't in the same league as Madara.

Rinnegan have never been shown to see through visual Genjutsu. That's the Sharingan. The Rinnegan simply grants the user those other special powers Nagato and Madara had...by your logic, I could say the Rinnegan allows the user to see chakra like the sharingan, but this is not true either. When Pain fought Jiraiya, Pain fell for a shadow clone and the real Jiraiya was hiding on the wall with toad subjugation, the sharingan would have seen this--but the Rinnegan didn't .The Rinnegan comes after the sharingan. Why would they possess the same abilities? It's just essentially a power boost with special powers.. Nagato is getting caught in Genjutsu.
