Thanks to some awesome people on the forums we have sucessfully deduced that they are after Sasuke because of what he did to Itachi.

Now this really isn't all that far-fetched. Yamato was a Hashirama clone as well. So with experiments Sasukes clone is a practical idea. Orochimaru being involved only makes it more plausible as well.
- I always thought Yamato was a byproduct of a failed experiment to replicate Hashirama. I guess I was wrong about that but I do think the hooded man harbors the same strong feelings as Sasuke did before he killed his brother. It's like when Sasuke formed Hebi in order to kill Itachi, this man is forming Akatuski in order to get revenge on Sasuke/village. I can't really think of any instance they could have nabbed Sasukes dna but this most likely took place before Sasuke gained MS. More specifically while he was at Oros hideout for 3 years.There are a couple of problems here:
1. You mentioned how Yamato was a Hashirama clone, but Yamato was actually a normal human when he was born. Orochimaru kidnapped him and 59 other children and experimented on them with Hashirama's cells. Yamato was the only survivor and his DNA was over ridden by Hashirama's DNA. However, the way you explained the theory, it seems like you're saying that the hooded man is a Sasuke clone made from scratch. Where would they get some Sasuke DNA and whose DNA would they over ride to make the Sasuke clone?
2. If they did kidnap some random person and turn them into a Sasuke clone, that still wouldn't explain any motivation as to why they'd want to kill Sasuke. After all, Yamato didn't suddenly gain a hatred towards Hashirama. Why would this person suddenly hate Sasuke? If anything, they would hate the person who kidnapped them and forced Sasuke's DNA onto them.

While staying with him there could have been instances Sasuke dna was left lieing around for Oro to experiment with. Clones take time to make like I'm sure you've seen in the movies but in order to awaken the sharigan you need strong emotions right? Maybe Oro was able to gain some of Sasukes memories as well when he was a part of him with the CM.
The clone performing this act hasn't experienced everything Sasuke has gone though in the war arc to realize why he has sided with naruto and the village. So as a result the clone is acting on his own seeking revenge.
