First off, look at this page from Chapter 16 of Naruto.
As you can see, even back then Kishimoto had already created Team Minato. Since Sharingan was introduced a chapter or two earlier it would be logical if Kishimoto already had the story for Team Minato planned, (including Rin's death) seeing how it ended in Kakashi getting Sharingan.
Coincidentally, in the same chapter we first see Team Minato, Haku appears, wearing the mask of mist hunter-nin.
And kakashi's reaction being : That Mask... You are a Hidden-mist Hunter-nin.
However in anime which should obviously have a better translation than fan-translated chapters,
Kakashi says : That mask... If I remember correctly you must be a Hunter-nin from hidden Mist.
We all know that it was hidden mist hunter-nins that chased Kakashi and Rin so it makes sense for Kakashi to react to seeing that mask.
Now this could all just be coincidence, but I believe that Kishimoto had at that time already planned on Hidden Mist being responsible for Rin's death.
