Please Read all before posting
I know there were theories about this before, but I added a bit more depth to it with some new and old information
After reading the latest chapter again, Madara says that Obito became just like Madara used to be and that naruto will now live in despair just pretty much just like Obito did.
Obito killed neji and naruto's friends to prove to him that his words were meaningless and that the reality is he can't protect anyone. Sounds like the same point Madara made to Obito when he thought he could protect Rin and Kakashi.
If Obito became just like Madara, it means Madara took similar steps and orchestrated the death of Rin to prove a point to Obito. When you look at it, Rin's death was perfect timing and also killed by non-other than Kakashi himself(who fainted immediately afterwards).
he already knew about the existence of Rin and kakashi since I'm assuming zetsu was the one who found Obito in the first place and saved him. Madara knew Obito got wounded for the sake of his friends, which means zetsu/Madara saw the whole thing play out also.
Madara could have orchestrated a plan, which dealt with the Hidden Mist shinobi. It's no coincidence that Obito must have taken revenge on the Hidden Mist by controlling Yagura, but he must have learned something there about Rin's death also.
Isn't odd that he followed Madara's orders and seemed to carry out the plan. Yet when he took control of Yagura, he didn't capture the Sanbi, but it instead went lose out into the world, and also used the Kyuubi to destroy the leaf around the same time and comes back later to help kill the Uchiha?
And then we also see him not planning on resurrecting Madara either, since he says so right in this page.
Obito could have found out the truth of Rin's death when he went into the Hidden Mist, and realized it was Madara's doing. The Hidden Mist was still called "The Bloody Mist" way before Obito took control.....and yet Kirigakure suspected that all the heinous deeds of Yagura were done under the influence of someone else which gave them the name Bloody Mist in the first place.
Not to mention that Madara also says confidently that Obito will come back and "smirks" when he does, like everything was going according to plan...
So, my point is....that Madara could have been the one to originally control Yagura and use his influence to orchestrate the event with Rin's death that included the Hidden Mist Shinobi. Obito could have found out when he went to exact his revenge on the Hidden Mist, which made him angry enough to attack Konoha, lose the Sanbi, and consider Madara an enemy.
