How? Totsuka? Yata?

As far as we know, Totsuka seals what it pierces.. it would merely seal away Sasuke's current Susano'o chakra but guess what?

EMS Sasuke has mad chakra reserves unlike Itachi. He would just activate it again. It would purely be a stamina fight which Sauce>Itachi is in stamina. Plus using Yata will drain Itachi's already low chakra reserves.
