Simple, Madara locked the eyes to Rinnegan and since Nagato neither had the knowledge nor skill to do it, he could not change back to Sharingan or turn the Rinnegan off. Much like Kakashi cannot turn his Sharingan off.

That's a little different. The best explanation on offer is based on the fact that the pieces of Kurama's chakra they had died with them, and was then revived in a similar way to their souls, so technically it would be real, then of course it was sealed and kept in this world, free to use.

If he locked it or not isn't known. It might be as simple that Nagato simply wasn't able to switch.

so edo tensei brings you back the way you were when you died....nagato(grey hair and old+rinni)
itachi( died with his eyes)
madara( kabuto states in the manga that madara was brought back beyond his prime) meaning he was brought back at his prime age plus hashi dna plus rinni.....madara did not have the rinni when he died.

nagato can't use the sharingan because he is non-uchiha so when madara implanted his rinnengan in nagato.....nagato can't switch.....he never had the sharingan to begin with. also this explains why he cant deactivate it.....nagato always has them activated this is the main reason why nagato was chosen he is an uzumaki with high chackra reserves and strong life force which means he can handle the rinni

kakashi is the same case ....he got a sharingan from obito....obito then got MS but the only reason he got it was because both kakashi and obito were near eachother when rin died so the eyes were connected....(both eyes were seeng the same thing)
as you know kakashi cant deactivate his shariingan because he is non -uchiha

also the kin gin brothers died with the ability of being able to turn into a mini 9 ninetails.......why because like i said edo brings you back with the abilities you had when you died. so the kin jin brothers were in the belly of the fox ate his chackra and boom they're semi jinchurrikis i guess.....so yeah its not a question of how or why they came back like that....that was part of the plan ....obito wanted those guys to be brought back just for that specific purpose to be able to use their chakra in case they could not capture the ninetails.
