the requirement to cast the genjutsu was retconned to some degree from reflecting the flower eye off the moon to a transmigrate having to be close to the moon and casting the genjutsu with the forehead eye that manifested.

the tree had the third eye. tree came from juubi from the jin summoning it. he pushed the eye out onto the field.
madara wanted to do it his way with three rinnes. maybe he had to absorb the tree back in to fully get the third eye.
