Yeah, a mighty letdown, but ever since Obito mentioned to Kakashi that one of his reasons for turning against his former friends was the death of Rin, I'm afraid this was a highly possible.
While this rings a bell with the canon, as in, Kakashi, ever since the "death" of Obito, being devoted to protecting his friends instead of merely accomplishing missions, would never allow for Rin's death, especially given Obito's dying wishes...
...but at the same time, this highly polarises the manga towards a Manichaean stance, rather than a far more interesting "shades of gray" scenario, where you have a fatalistic anti-hero, who, knowing all too well how human nature goes, decides to take all of humanity into genjutsu Matrix for its own benefit, and on the other side, we have the very Naruto, who, while a powerful force, is no more than a tool to a highly militarised and back-stabbing village, which wants nothing but hegemonic dominance over others, no matter the cost.
Anyways, I'm afraid that in order to pain the devil black and give Madara his official coat of the "bad guys club", we're going to see him setting Rin up to die.
