Well technically, he would seem to be a true shinobi since he lived up to what they were meant to do. Protecting the village from within the "shadows".

And to answer your question, I believe he was probably underground in Root's hideout. The same place he hid in when Pain invaded the village.
Maybe he was also the one who told Obito where Minato and Kushina was.
