I don't think he's using Yamanaka's technique. In the manga, Ino's father just compares it with their clan's technique, it doesn't mean he is using it and can use clan techniques.

He's controlling the 6 paths through the chakra receivers (piercings) like shizune said. To defeat a body I think you just have to remove the piercings from the six paths and Nagato won't be able to control them any more. They would fall flat on the ground lol.
