The Shinobi HQ was situated in Kumogakure (or at least fairly closeby), so the massive explosion from the Jubi's TBB most likely engulfed most of the village as well as the entire HQ.

I doubt the incomplete version of the Jūbi has such power; that's unbelievable, and slightly frightening.
