Out of Kaguya's three claims to fame, There is her immortality, her ninjutsu absorbtion, and her Crazy S/T Techniques.
Well, she couldn't heal her arm and naruto smashed her with some Rasenshurikens, so that's the first two out of the picture. Since her S/T is blatantly ripped off from Every Arrancar Ever, Does she even have anything new? AND REAL THIS TIME.

Senjutsu is not impossible to absorb. Pain allready prooved that. Then he turned into a statue of a frog, But it can still be absorbed.

If i am thinking of the right two attacks, the reason Madara failed was that there was something solid, The Sand, in the attack which he couldn't absorb, which let him bet temporarily immobilised untill he used PS.
Kaguya was only facing chakra based attacks, no matter what you say, and she should have been able to absorb them. She still got hit.
