are still present. I thought since he'd broken out, they would have vanished completely, as shown here.

Personally I would have preferred him to not have them now, as a sign of him being complete and in his perfect shape.

The madara that showed up at the battle is a clone, maybe when he was revived and made his first use of the clones they registered his exact looks so they will be created in that image hence afterwards regardless of his appearance ?

I don't think there would be any reason for him to have a clone right now, seeing as though he already dealt with the kages and has no where else to go but to naruto. I'm pretty sure that's the real Madara.
