Yup. He obviously gave Nagato his eyes. He convinced Nagato to help with his plan as he is trying to do now to Obito. Something Madara says is going to hit close to home with Obito and thats when Obito is going to change.

it's all part of Kabuto's twichings. he said he made Madara's edo special, that's what he meant: he has his eyes with him, he is young, he has Hashirama's DNA and not just as a life support accessory, probably more

I don't think they are of relation directly I believe he gave them to him because he was an uzumaki already proven to be related to senju. So he knew giving him the rinnegan would allow him to unlock the six paths.
