The choice was the eyes for Kishi. He could've either gave her Sakuras green, pupiled eyes, or the black blob eyes like Sasuke and Karin have. So in the end, he made the decision to give her the eyes that Karin and Sasuke have, and throw in the glasses for the ode.

Think about it. Why would a child between Sasuke and Sakura need glasses? It would only make sense if it were Karins child.
