Those are not Pain's abilities, those are the Rinnegan's abilities, the 6 paths.

Nagato was using Madara's Rinnegan whom along with Sasuke are the only 2 that awakened the eye after Hagoromo, so they can use the paths at a much stronger scale as the original users. We saw the difference with CT.
